Abstract:Abstract: Simple sequence length polymorphism (SSLP) is the first choice used as marker in the map-based cloning of Arabidopsis thaliana, while the other PCR markers, such as cleaved amplified polymorphic sequence (CAPS), designed CAPS (dCAPS) and single nucleotide amplified polymorphism (SNAP), have to be accepted just because SSLP is unavailable. Chromosome landing, the first step of map-based cloning, is carried out more likely with SSLP markers because it is a very tedious job to find out the marker which is linked with the mutant by trial and error with a set of markers covering the whole genome. But the application of SSLP markers is limited because of several reasons. Firstly, available markers are not evenly distributed on chromosomes, secondly there are no records of physical position for some markers, and thirdly many of them can not be processed with a PCR procedure in the same reaction cocktail. These make chromosome landing more tedious, even more sometimes map-based cloning is stuck in this step. Thereby, on the basis of InDel polymorphisms, a set of markers were designed to support the chromosome landing of Arabidopsis thaliana. They have exact physical position, and all of them are not only responsible for less than 30 cM chromosome region but also can be amplified with a PCR procedure in the same PCR reaction cocktail. With these markers, 6 recessive mutants from Ler ecotype of Arabidopsis thaliana were landed on their chromosomes, and all achieved data showed that this set of InDel markers could work well alone in chromosome landing for map-based cloning of Arabidopsis thaliana.
